With the rest of the Immortal Assembly dead, captain Kobayashi announces that Sidonia will set course for the Lem Star System, pursuing the Gauna's mothership who threatens the colonists of planet Lem VII. Meanwhile, Yure remembers about Kunato's words, when he revealed that he created Tsumugi by impregnating a placental human-Gauna hybrid with human DNA, she is unaware that this is Shizuka and it is seemingly impregnated again. Sometime later, just when Guimera Tsumugi is about to sort for a joint exercise, she detects a large Gauna formation approaching Sidonia, this formation remained undetected and crossed the third defense line. At advise of Kunato and direct orders from the captain she departs to attack it alone. However, the Gauna create a massive structure to trap her. A platoon of 96 Guardian Pilots, including Nagate, depart to, rescue the Guimera, and attack the Gauna.
